This is the trader's dilemma. The system says one thing but gut feeling (developed over time after losing and making money) says otherwise.
I would add to the dilemma by saying the following
The system was made for man and not man for the system
The system confers and enhances discipline and a tradable routine
No one know how any trade will pan out at the point of placing the trade
On the whole - stick to the rules.

i understand the price close above the ma today but the stochastic cross was 5 days ago.

2) Buy - price ends the day candle above the MA (always wait for the candle to close). The Stoch lines cross under the level 60 (the faster Stoch line crosses the slow from underneath) - this can happen one thing after another. So it is OK if the Stoch lines cross, the price is under the MA and then finishes another day above the MA - on the next day open I go long. Or the price is above the MA and then the Stoch lines cross... I think it is easy
3) Sell - vice versa...

short - cross must be >60 & price <MA
buy - cross must be <40 & price >MA
exit arbitrary +60TP, -60SL, cross in opp. direction
AU +60, EU -60, GU +60, EA +60, GA +1
ACh, GCh, EJ, GJ still open

short - cross must be >40 & price <MA

I entered short on the GBPUSD last night under the rules of the system.
The stock has crossed upward today (exit signal). If it remains so at close, am I right in saying the trade isn't over until the stop is hit?

For me it also depends where my stop is set, I don't always just set it at 170 / 200. In this case I set my stop just above the previous swing high, at 130. It's just been hit as I type
