Another option is to have 2 files - one the base setup, always deleted whenever a new version is launched, and support an include custom setup file (like _Default_custom) where someone can enter the lines with custom values for each variable (noncritical variables) to overwritten the default values.

In my case I would have, on that file, something like this:

Screen_width=2000
FIRST_ROW_MODE=A
UPPER_PART_CELL_HIGHT=22
DASHBOARD_CELL_HIGHT=18
Screen_hight=960
Font_size=9
...
