I'v read here that there are various facilities by the brokers to manipulate connection, but my question is - does the broker know what indicators you use? Or do they know or have an idea the method you use based on your indicators or even EA?

With MT4 the indicators and EAs are all loaded on your computer, so if you don't tell them and unless they access your comp I don't believe they would be able to know.
