I am creating autotrade systems using machine learning methods, although not neural networks. I DID, however, use neural networks when beginning my work until I got better results with other methods.
You can get free neural network software for R, Matlab and C++, although you need some expertise to learn and use those programs for testing.

The neural net is only as good as the cirteria you train it from. if you feed it poor relationships, it'll provide poor results. Most people go the NN route for better signals.... but if it can learn from signals that are already robust/valid, the journey is totally useless
I can tell you that the institutional side is moving heavily to the R platform for statistical analysis, econometrics and trading. Obviously their code is proprietary and you will not find interfaces for matlab and R for most brokers. i believe IB has an interface for matlab and R, one also exists for bloomberg and matlab as well.
